ok ive just see this link http://apache2triad.net/forums/viewtopic.php?t=31
So im assuming that chmod is for Linux then , so how does it work for windows. I had a program asking to CHMOD to 644 and 777, hows this done in windows then ?

You souldn't need to change anything since you're running windows. I know chmod 777 = attrib -R -A -S -H in windows and i'll try to find out what chmod 644 is but like I said you shouldn't need to change anything. If the script doesn't work it's most likely some other reason.
also
-R = Read-only
-A = Archive
-S = don't know, but I think it's only available in win2000
-H = Hidden
[EDIT]
Also I Just thought about this and if your running apache2triad then I assume it's on your computer and if so why are you using FTP to upload files when you can just move them to c:\apache2\htdocs\
